A falling branch doesn't just knock off a few shingles. When a heavy limb comes down with enough force, it can punch straight through the shingles and the underlayment - and crack or splinter the decking underneath. That's exactly what happened here.

What you're looking at is the decking fully exposed and broken through. The wood sheathing took the direct hit, leaving a hole open to the inside of the home. No amount of patching over the shingles fixes that. The decking itself has to be addressed first, or you're just covering up a problem that will leak and rot over time.
